Granted,
if you follow Andy's gain setting advice, you can always tune with both signals going to the sub, then just increase the dsp side output level by whatever you need.

Hopefully the right and left signal is identical going into your sub, so the eq for the left signal should be the same for the right. But if it is not, it might be worth tuning the left side signal and then the right to get the same sub response out of both signals.

No. You tune the sub identical on both channels. Exact same equalizer and gain settings on both channels as well as, if needed, time delay and polarity.

I would say that would only hold true if both signals out of the HU are the same. Some factory do not do this and have the left and right signal different to account for the acoustics of the car. If that is the case, it might be worth it to tune the sub for each channel, unless you have input EQ and made both sides the same via that.

It depends on the type of subwoofer amp. With a mono amplifier fed by two channels like the Mosconi D2 500.1 it makes no sense to tune both sides individually.
