Just went out about an hour ago to do some troubleshooting. Of course it wouldn't make the noise so i really couldn't try anything.

Coulda been a freak kind of happening if it's not doing it now but still needs to be figured out. I hate you have to go through this and feel your pain. You probably already thought of this but I would go directly to the amp with an external source and see what happens. Then start troubleshooting cables from there. Gotta say though, I've never heard that particular noise before. Only thing close was caused by a faulty amp.
They might say "don't try this at home" but nothing about not trying it at your friend's house.

Well 4 start stops and 45 minutes of driving around today and it hasn't done it again.

Hmm maybe it was just a freak temper tantrum.

I figured out the noise today. The factory wires were still connected to the HU. So the factory mid wire would occasionally ground out onto the new midrange. The way I figured it out was the noise happened today when I closed the passenger door. Then I fiddled around with the mid pod up on the a pillar and it went crazy.

Here's a picture of what was happening.

We bought a new car on Saturday. So the Escape is stripped of all except the Pioneer HU and is sitting by the road for sale.
    Farewell.
